1200 running like crap

i just got my bike back yesterday and its running like crap. its backfiring, misfiring, blowing out black smoke from the mufflers and it won't stay running unless i keep twisting the throttle. im thinking that one or more of the plug wires aren't right or the timing is off by a tooth or 2.

can someone please tell me what the firing order is on an '86 GL1200 SEi and which is number 1 cylinder. i can't be sure by using my manuals. i have 2 manuals, one manual shows # 1 cylinder is on the left side of the motor and the other manual shows # 1 is on the right side of the motor. can i assume this firing order correct.........1-3-2-4

1/3 right bank 2/4 left bank. front to back. Coils are connected to 1/2 and 3/4.

You say you just got your bike back. From where? A shop, a mechanic, storage?

Black smoke is fuel. Is this the fuel injected model? A little more information would help.

Yeah, you get it back from the mechanic and it runs like crap...?

I think I'd be calling the mechanic.

On the other hand, what is the gas like? Those symptoms could be caused by old gas.

Why ain't we ridin'?

went to start the bike up a little while ago and it was really hard to start. i had to keep twisting the throttle to get it fired up and to idle at 980 rpm. once it warmed up to where the cold line was up a little on the temp gauge, and after i got the fork springs in, i took it out for a "test" ride. for some reason when this bike is warmed up it will run like a bat outta hell, no spitting, no backfiring, no hesitation, but, my "fuel system" light on my dash is on. not sure what's causing it.

after extensive work and putting the motor back onto the bike, i trailered it down to alabama for some electrical work to a retired master electrician to fix some wiring and get the bike up and running. now the bike is very hard to start up when its cold, (it wasn't hard to start up in the past), its a 1986 GL1200 aspencade SEi fuel injected, blowing black smoke when it does fire up, running rich, and the "fuel system" light is on on the dash and it won't turn off.

once the bike is warmed up, it runs great, no smoke of any kind, great performance, but the "fuel system" light stays on. also, its not putting out any trouble codes from the ECU. could it be a clogged fuel injector?

Thanks for the extra information. Logic would seem to point to the fuel injection system as the problem, not the coil or plug wiring. Perhaps the person who "fixed" the wiring missed a step. I would call him and ask some questions about what he wired and where.
If the bike was running fine before his work then I think you should take it back and have him retrace his steps.
