There are two holes in the case to allow gear oil to get to those rear drive shaft splines. That's why there is a seal on the shaft there.

The moly probably won't hurt anything unless it plugs those holes. To be safe, you could change the oil again. I probably would.

Don't know for sure about the clunk but it's probably nothing.
