Joe, I'd stick to one post otherwise it will get to confusing for people to track. I would do as GLHonda suggests and pull the regulator's vacuum line to check for a ruptured diaphragm.
Additionally you are looking at the ECU codes incorrectly. The ECU doesn't store a code for viewing at a later date. It displays them(fault codes) as the fault is occurring. View the LED's with bike running-key still on-once problem occurs. Shutting key off will erase the code and it won't display till key is on and problem occurs again.
Lastly certain problems (leaky fuel pressure regulator) will not necessarily leave a fault code.
