Take a close look at the o-rings where the intakes mate up to the cylinder heads. They will flatten out over time and tend to cause a leak issue which can be worse when cold and as everything warms up, the problem can go away. The best source for carb parts is Randakk's...... Good Luck!

A good test for vacuum leaks is an unlit Propane torch on low setting. If the rpms increase you found the leak(s).

More info needed.

How did you clean the carbs?
What is the history of the bike?

Pull the plug wires and caps and inspect for corrosion. Replace with new 7mm bulk wire, 6' cut to 18" ea. New NGK spark plug caps. Ambient moisture will get in the cracks of old wires and plug caps and you will get the popping, hard starting while cold and smooth out as engine heat warms up and dries the moisture in the cracks out.

How long are you running with the choke on ? My 1200 needs a little choke when still cold or it will cough/stumble, the colder the longer it needs it. Just a thought.

i took the carbs apart but left left them on the plenum,i took out the all the needles and float valves and cleaned them with a very thin wire, the history for the bike was the po left it uncovered and tank full of fuel for the 3 years,he lost the title and b.o.s
he left it for dead

i had the issue before it started to get colder, but not as bad,i was reading in this forum about shimming up the needle valve with the correct part numberwasher from home depot for the part i can say this did not cure this issue,so i returned it back the way it was

Have you inspected the plug wires yet? Replaced the plugs with new NGK plugs?

This may be the problem. Improperly cleaning the carbs. They need a total take every piece apart and boiling to clean or a Carb cleaner dip soak for 24 hrs. Many little ports that get gummed up that you missed. Little fuel ports through the Plenum.

OK, the shutting off could be a few things. Ignition switch, main (dogbone) fuse, wires on top of the starter relay, loose or broken connection just about anywhere in the ignition circuit.

Most likely, on top of the relay, but since you're already there, change the main fusetoo.

In an earlier post you said the PO drilled the plenum. What exactly does that mean?

I would definitely replace the dogbone fuse with a 30 amp automotive blade type. I used a water resistant one.
