Sorry to hear you are having shifting issues.
Since I also have the 07 maybe I can help with a process of elimination.
Oil: at correct level and changed using the specified weight.
Clutch disengaging properly with no hangups. Brake fluid changed to new DOT#4 if possible.
Shifting: stock shifter or heel and toe? If heel and toe you could possibly be slightly miss shifting. If the stock shifting arm is used check that all gears can be engaged smoothly with no hangups analyzing each gear shift.
I sensed a slight shifting issue and found my shifting pattern was out shifting the clutch. Also, I shift at 3k rpm from 1st all the way up traffic and spd limits allowing. Another thing that works for me is cruising between 2-3K rpm just seems to be smoother.
One point to remember we are riding the 1800 and the transmission is very noisy and clunky. Add to this noise is the alternator drive and valve / injector clatter. All good noises mind you, it's the normal 1800 tune.
Noticed that the bike has just a few miles, it needs some more. Go out and putt some more on it. Oh, forgot get yourself a good shop manual so you know what to look for. (I bought the manual before I bought the bike)
