I found that my Shadow 1100vt has a gray mud-like substance in the bottom of the coolant bottle for the rad. Anyone know what this can be?

Not real sure, but maybe, kinda sounds like it is the silicates from the coolant that through evaporation and settlement have settled on the bottom of the bottle. Might should clean it well, drain the coolant and flush the system with an automotive flush, and start all over with a silicate free coolant.

Only thing I can think of that would cause that.

Stop leak is a possibility..

Another vote for the stop leak. Only thing I can think of. Silicates generally look kinda like sand. Some kind of stop leak was used at one time.

If it was stop-leak then I guess it worked 'cause I'm not looseing any fluid.
